Writing with Markdown, where to put footnotes.
Most of you pros already know this, but it just struck me watching 0006 | Setting Up a Scholarly Writing Environment With Markdown, VSCodium, and pandoc - YouTube that I've been doing it all wrong.
I've placed my footnotes at the end of the note, below the ## References section. This is a problem with pandoc processing. Footnotes need to be above the label for the citations. A small thing and not a problem if you are not ever going to export a note using pandoc, but if you are an active scientist or academic, you will. I suggest we get in the habit and put footnotes above the citations label.
Even better still, I'm going to get in the habit of placing the footnote in line with the text. Pandoc will move it appropriately on conversion.

Non-inline footnotes can go almost anywhere except for the technical restrictions mentioned in the Pandoc manual. It sounds like you realized you had a problem with your particular configuration: you weren't getting the output you wanted based on your footnote placement, reference list placement, and output script settings. (You can also explicitly specify where to put the reference list, as you probably know, and there's a filter for section bibliographies.)
Although I use Pandoc, I don't use footnotes in my note system. I do my writing for publication in Scrivener, where footnotes are managed automatically by the app.
